If I mount the ISO and chuck the original M2TS file from the STREAM folder into Beamer, it plays on the AppleTV with NO glitch! If I chuck the MakeMKV-produced MKV into Beamer (a Mac app for taking any video file and sending it to play on AppleTV, without re-encoding of any tracks unless necessary) I also see the glitch on the AppleTV. Naturally all this is done (like MakeMKV) without re-encoding the video track. Sadly they all play with the glitch in the same place, and with the glitch looking the same.

If I take that MKV file, and chuck it into iFlicks 2, I end up with a nice MP4 that Quicktime, iTunes and AppleTV like. Unfortunately I am wanting to ultimately play them on my AppleTV.

If I use MakeMKV on it, the resulting MKV of the movie plays with this glitch in the same place (tried converting multiple times) on MPlayer but not on VLC. I am working from an ISO I made some time ago. On that thread they concluded hardware acceleration on Mac was at fault (I am on Mac too), but my problem is a little stranger. They look very similar to the glitches shown here. I am getting random visual glitches on Bluray rips.
